We did everything ourselves including flight tickets and bookings. We did Jordan and Israel actually so flew into Amman and out of Tel Aviv.
Used Booking.com for hotels etc and Expedia/booking.com for local excursions.
Our itinerary was pretty loose so we googled local options and went with the flow.
But we had time so I had done a fair amount of research in advance.

We were in Israel over Easter holidays. It was a very interesting experience. 
We spent more time in Jerusalem with day trips to Bethlehem (Palestine side), Dead Sea, River Jordan and a nature reserve. You can also do a trip to Jerash! 
It is experiencing living history esp on that side of the world. We saw Arabs in Palestine, the military on the roads and everything else you hear about in the news. 
Tel Aviv is great but soooo expensive and there isnt much to see but the food is brilliant and the markets are scarily busy. It is not the cleanest city in the world either. 
The old city near Jaffa Port is a nice place to stay or the hotels near the beach are swanky.

Hello

Has anyone a personal recommendation for going on holiday to Israel in terms  of where to go (stick to Tel Aviv and/or Eilat & Jerulsalem too perhaps, who to book with etc.?

We are toying with the idea of going in autumn half term for a week...it would be us two parents and our daughter who will be just about 13yo then.
